Hell, they can keep the "they were made when Lysandre fired the Ultimate Weapon" lore AND simultaneously allow them to have "always been there" by having one of their many means of spacetime fuckery transport them back in time, it's just that conveniently, none of them ever got dislocated into Kalos, and no one who came into contact with these Mega Stones in another region went to Kalos either.
