which serves as the box legendary that you end up destroying, making him frustrated that he disbands
the evil team project
he returns in Episode T where now he's just straight up evil and enslaving pokemon and taking over
the pokemon league and whatnot to fuel some crazy dystopia
it ends with you fighting a robotic elite four and taking on an even stronger version of the box legendary
