You can expand the choice by looking at other factors outside the canonical roster. Like, look at the game's plot and search for specific pokemon the character encounters or deals with in a significant way. Legendaries are kinda cliché, but it depends. Or take the local fauna and environment into account. Just because they haven't been caught doesn't mean they cannot be relevant. You could also look into their manga or anime counterparts, if that isn't too far-fetched. There a enough ways to make a story believable.
