Currently the best way for legendary pokémon to regain their dignity is to establish that those third legendary pokémon owned by OC are actually defective and weaker than the actual wild ones such as the standard Rayquaza and Zygarde from XY series therefore any champion's ace can defeat them. Even Cynthia will defeat Black Rayquaza in my fanfic by using Bulk Up + Rough Skin to tank Dragon Ascent while hurting Rayquaza and KO Black Rayquaza with Dragon Claw after its defence goes down.
It will also make sense if Black Rayquaza joined Lucius to find Rakua because it wanted to use Rakulium to get stronger and defeat the standard green Rayquaza.
