When you capture a Pokemon and it goes into a Pokeball it's converted into pure energy and put in a state of stasis. Because of this headcannon I can't capture Pokemon I'm not going to use, who aren't going to be outside - it just seems cruel.

However in the Pokemon comics, I remember the ability to talk to Pokemon being a pretty big thing.
It wasn't common, but it happened.
Holders of the power were Yellow, Lucas, and Giovanni.
I believe it was a rare power gifted occasionally to those born in Viridian city.

The pokemon universe takes place far in the future where the world is living in some sort of holodeck. All pokemon are just data and tactile holographic projections. This is supported by the fact that pokemon can be turned into energy and kept in pods or saved as straight data onto computers and how all of the technology is very advanced. The pokeballs act as sort of limited flash drives.

I get a Nidoran during the game, too. So do some NPC trainers. By your logic, you must conclude that the Nidorino featured belongs to me, or them.

You understand that there is more than one Nidorino in the game world, right? It doesn't "make sense" but there's nothing conclusive about it.

Many Pokemon who don't appear to have digits, such as Raichu, actually do have them; they retain the structures (bones, muscle, etc) for fingers but their skin grows in a way that act like "mittens." This does hinder their finger dexterity to a small degree, but the tradeoff is enhanced shock absorbancy, useful when both running (if quadrupedal) and attacking.
