If Ditto can breed with anything because it can learn Transform, and Mew can transform, how come Mew can't act as a Ditto in the daycare center?

Pokemon are probably implied to have chromosomes, but the games simplify it so that we always get the species we want.

I dunno, there are game cases where one Pokemon can give birth to another species (NidoranF and Illumise, specifically), implying it isn't the case otherwise.

It's not that ditto transforms into a pokemon of that egg group, it's that ditto is in that egg group, it stays as a ditto and mates, thus Mew's ability to transform does not allow it to mate with others.
