You're on track to be the founder of a new gym in your town and live your dream working your way up the ranks of the Pokemon League.
Your rival is an asshole gunning for your spot. Rumors abound that he got his gym through, shall we say, less than above-board means, and he wants you out of the way.
Very beginning of the game, he sabotages your gym by killing the power to the pokemon center after a difficult match, causing your pokemon to sustain serious injury and forcing them into early retirement. He thinks this assures his victory.
Your friend, however, can help. She's willing to give you one pokemon (your starter) so that you can go rebuild your team and take your rival out once and for all.
As you travel the region, you stop off at every gym you come across, battling gym leaders to gain re-acceptance into the league and collecting whatever info you can on your rival and who else he's been sabotaging.
At the end, you make it to the elite four and have to put a beat-down on his shitty ass to get your job back as a master trainer and receive license to reopen your gym. With the proof you've gathered of his misconduct, he is forced to leave the pokemon league forever. Suck it, rivalface.
As a bit of a postgame bonus, you are allowed to establish your gym. You must choose a primary type for your team and are allowed a maximum of one pokemon not of that type (who must have at least one move of that type) on your party. You can also establish a secondary characteristic of the gym; i.e. double battles, no items, etc.
Periodically you will receive calls about NPC trainers who have come to challenge your gym, you can take them on for added battles. Also, using Wifi / streetpass / etc., other players can challenge your gym, on the terms you've set for your gym battles. You can also challenge other trainers. Your trainer card will tally both your home and away win/loss ratio.
