"Fly" is called "Sky Jump" in Japan. Dodrio can learn Fly because it can jump really high. Things that glide as transport need to climb to great heights and then just basejump.

The games don't actually state Doduo in Dodrio can't fly. It just says Doduo flies poorly, which isn't really the same as not flying.
