Pokegen's PID generator only works for 4th gen PIDs. It's impossible to use pokegen to make a 5th gen PID, let alone make one shiny.
You can use it to change the trainer ID/SID info to make it shiny, but then it wouldn't be counted as yours, and pokegen's way of modifying the trainer ID/SID will make it show up as an obvious hack.
Pretty much the only way to get legitimate PIDs is to use RNGReporter/PPRNG, but if you're going to go through the trouble of setting it up to do this you may as well just RNG the damn thing anyway.
However, pokemon that have already been caught can have their IVs edited (since IVs are generated separately).
This doesn't work for wondercard pokemon because their IVs are generated with their PID, however since there is no way of telling what your DS parameters are from the pokemon info, you cannot discern legit from fake anyway.
