It can't be that they just replaced the voice actor. Japanese voice acting is always very consistent, if they were to change the voice actor (which is uncommon, often if a voice actor dies or won't work anymore, they will find a way of not showing his character anymore) they would try to find another guy with a similar voice, not replacing him with a woman

It could be that this is a female mewtwo created by Mewtwo himself

His original Japanese VA Masachika Ichimura is alive and well.

The role of being his English VA seems to be cursed though. Phillip Bartlett who voiced him in the first movie died during surgery, and his replacement for the special Dan Green retired after his wife died during childbirth.

Voice actor change is not the same as a drastic change in the way the voice is portrayed. Your dub examples all mimic the previous voice actor enough that you can tell it's meant to be the same character.

In the new trailer Mewtwo's voice isn't just female, its an entirely new tone with different speech patterns.

I don't even understand why the canonicity of the movies is being debated. If a movie is referenced by the anime, it's canon to the anime. If the anime contradicts the events of the movie, it's not canon to the anime. If it's neither referenced nor contradicted, let's just assume it's canon because why not? It's all one medium anyway, and some of movies are indisputably canon; the most logical position on this is "canon unless proven otherwise".
