My headcanon was always that it was an extra spinal cord so its body could react to its huge brain's messages faster.

I mean, Mewtwo probably has a huge fucking brain just sending signals all over the fucking place. Electricity can only travel so fast, so making a second pathway would theoretically allow it to think, feel, react, and all that other stuff faster

Brain signals are sent via synapses. If Mewtwo would want them to be more responsive, he'd have a denser grouping of them, not a secondary spinal cord. The thing is a huge physical weakness; imagine how fucked he'd be if he was ever severed?

Back when this picture was floating around I had a theory where Mewtwo found out that he was aging rapidly due to cloneshit and in order to save himself he had to take in either Xerneas or Yveltal's DNA (X and Y chromosomes and whatnot). I at least think think it could have been pretty cool.
