He doesn't understand that there can such a bond. In both the game and now in the anime, he slowly comes to realize there are also trainers who share that kind of connection with their pokémon. In the game, he does say to you it's a shame that such trainers (as yourself) will have to part with their pokémon in order to create a world where pokémon will not suffer in the hands
of bad trainers.
Basically, after going around and seeing the outside world, he comes to know that there are good trainers and pokémon that want to be with humans. But because of how he was raised, he still thinks the bad trainers are the majority and that what those people do is unforgivable, so he sticks to his original plan of separating huma
