The whole POINT of the first movie was that despite looking the same they've been GENETICALLY enhanced. Their ABILITIES are what set them apart. If humans caught wind of this they'd be bred endlessly to make indestructible Pokemon, just like they were doing with Mewtwo. Mewtwo feels like he doesn't fit not because he's "like a baby" but "a baby with god-like power". Mewtwo is cognizant enough to understand that, along with the fact that the clones have a piece of that power themselves. It's fine with the allegory of being "different", but these guys are, objectively, "more powerful" - TOO powerful to be natural. That's the point.
