I know that they are pretty different, it's impossible to not differentiate them. It's just some details in design and general shape that resembles it, like in the Mokona example.
But I'm pretty sure that if Zekrom (For example) was released in gen 2 everyone would be mindfucked. In that time we certainly couldn't see it as a pokémon, because the art style is too different from gen 1. It's not drastic in comparison to gen 4, which it's not drastic in comparison to gen 3, only 3 to 2 was really drastic in my opinion, but 5 to 1 is too drastic. This is what seems weird to me, when some of the pokémon from the 1 and 5 gens are together. Fuck bro, something like Charmander together with something like Kyurem is weird, they doesn't seem to belong to the same universe. Looks like some weird crossover.
This is only with some of them, of course. Charmander and Axew or Victini are clearly characters from same franchise to me.
