that reminds me; mew is a fetus. it has to do with the theory that all life forms looked really similar as fetuses, then they grow to look different. this would explain why it can transform into any pokemon, and why its described as the first pokemon.
also, the tail is an umbilical chord.
of course, as time went on, they made mew less horrifying looking and more cute and catlike, but here, hes lookin pretty fetusy

this one might not be "little known," but it snuck by me for years and years.
Paras is a little cicada kinda pokemon, with a parasitic fungus on his back. when he evolves, the fungus takes over completely, thus the hollow gaze.
like i said, this isnt that secretive since its more or less spelled out in the dex entry, but i could barely read when i played G1. sue me for skimming the pokedex entries

Possibly mew, unknown, the Regis, Dialga, Palkia, Giratina, togepi, and jigglypuff.

I would keep the Regis out of the alien thing. They're obviously from Poke-Earth, and a shoutout to the different ages it went through (Ice age/Stone Age/Steel or industrial revolution). Plus, Regirock helped make the continents, so like groudon you'd assume he's kind of a land god/spirit/whatever.

Aerodactyl adapted into both the Charizard and Zubat lines. When Aerodactyl lived the world was most likely more water than it is now but when time went by the world became more land. Thus they had to adapt, some stayed in the caves and became smaller while others left and adapted fire to easily hunt down grass pokemon.

Normal pokemon can ascend to legendary status via reincarnation or passing some nigh-impossible trail, thus why there are more each gen.

All humans decended from Mew, thus in Kanto and Johto Mew is considered mother of all while other regions don't care about Mew.

ALSO, the eeveelutions turning into legendary dogs thing only works if the legend is true. they could just be naturally occurring pokemon, and the "revived by ho-oh" thing is just someone in-game made up.
