How about this?
The next leader is a chick.
She is also the region's professor. And she doesn't reveal this until after the player has become champion. She also has groomed and supported the player's efforts, encouraged them, and stood alongside them since the start of the game. She has done everything possible to make sure the player is recognized as her protege. Her giving the player a Pokedex was to help her gather as much information on the region's Pokemon as possible, including the legendaries, to use for her villainous team's benefit. She's become one of the most dangerous people in the region.

And it's all thanks to you, the player.
It's all. Your. Fault.

Oh, and one more thing.

The only hint, THE ONLY HINT, that the player will ever get concerning this, will be in her lab. It'll be a map of the region that gets updated with every badge you get, with small notes on what their team was during that battle.
