My guess would be that she is getting possessive of you. I'm not an expert, but that's what happened with my Lilligant and Whimsicott.
They both were getting very possessive and trying to outdo one another in getting my attention.
Really, just talking to the pokemon usually helps.
She probably respects you more than anyone else, and if you express concern for her well being, she'll likely open up.
Also, is her Flower still fully bloomed?
if it's even a tad closed it's a sure sign she isn't happy.
