If I patch a ROM, can I run it through this http://pokehacks.dabomstew.com/randomizer/acks.php, and not fuck shit up? More specifically, if I follow the method described here http://www.pokecommunity.com/showthread.php?t=234550 to patch Phys/Spec split onto Emeral

Generally, yes, you can use the randomizer on a patched rom, and this one shouldn't be a problem. I'd do the patch first, then run it through the randomizer.

Looks like I'm going to be trying both ways and reporting back. If this works, this should be good news for anyone wanting to go back and play Gen III but not wanting to deal with no Physical/Special split.
