Giant pokemon can't be caught in pokeballs
they tried to catch a giant claydol with one and it failed because the pokemon was too big

This is probably because the anime usually characterizes the legendaries to be more "human" than other pokemon. It makes it seem like capturing them would be wrong or inhumane.
