I did in White 2 because I wasn't a fan of Nate. It's really depends on what the trainers look like, though I usually end up being a boy in one game and a girl in its sequel (or vice versa).

I played as Black/Hilbert in my second play threw of Black. I have a girl crush on Hilda/White, but for some reason it felt right to play as Hilbert, like he was the correct gander for the story.
By the way, I named him Blair. I liked it better than Hilbert.

Anyway, I only didn't choose Nate because I hate his hair. He must have a colony of dandruff. Rosa is adorable, too.

Crystal-I played as the girl, because she looked cooler than Ethan.
Ruby/Sapphire-I had both, so I played a boy in Ruby, and the girl in Sapphire. My Sapphire broke, so I ended up as just the boy (even though May is the best pokegirl)
Firered-Boy
Emerald-Boy, I didn't like May's clothes.
Pearl-I played as a girl, but my game and ds was stolen. So I replaced it with:
Diamond-Boy
Platinum-Boy
Heartgold-Boy, by this time I thought Ethan was the shit (Gold is my favorite male protagonist in the manga)
White-boy, the girl sucks
White 2/Black 2-Boy, nate is the shit. Way better than hubert.

When I get Y I will be playing as the girl, she looks way cooler than the guy, even with the possibility of customization.

I'm just assuming it's for the same reasons the guys who usually choose to play as girls have. They are qts. Although, all the girls I know play as girls. But many of my friends are of the lgbtq community...

Usually it seems like they started with RBY or GS where you had to be a boy and could only pretend it was actually a girl, and just go with that with everything else because precedence.

I just pick whichever design I like better. Male on HG and Emerald, female on B/W 1 and 2, etc.

I probably would have played male on BW2 if I realized that playing female meant I had to 'date' that guy who phone stalks you to trade with him though.
