If nothing else, the loss of the Shuckles teach the trainer a lesson, 2 actually.
Don't let children steal your Pokemon and don't give your Pokemon to random mute children.
I leave with the Shuckle, knowing that not only did the trainer learn a lesson, but that the Shuckle is in better hands now, with a future Pokemon Champion.

Woah, this really can happen? Is it a gen IV thing or it could happened back in gen II too?

I always got an egg out of it and gave it back. The first time I was disapointed because I thought it would give me some kind of item for this little 'side quest'.

Possibly his Sneasel? He uses it not long before you go to the island if I recall correctly. You also can't get a Sneasel anywhere else aside from Mt. Silver (unless your rival went there at some point) so it could be considered 'rare' in that sense.
