Considering the fact that the upgraded Unova Pokedex is still called the National Dex, I'd say it's part of the Pokemon Country that includes the other regions.

Unova is the only main series region that doesn't have an accurate real world location. But Manhattan seems to be the closest.

It means something if they reset the route numbers. Hoenn and Sinnoh are far away from Johto and Kanto, but the route numbers didn't reset. Unova is its own country.
