I always thought it was the data theroy. The pokeball tries to convert the pokemon into data and energy. A pokeball is the cheapest, but does this the worst, and so and and so forth, until the master ball does this with perfection, and as a result, always captures a pokemon.
However, the material that makes the masterball is too expensive to harvest/transform, and as a result, there are very few/none.
