Because Kyogre isn't SE against Groudon
And Lugia doesn't have water moves to KO Ho-Oh easily
And Dialga doesn't have dragon moves that are SE against Palkia

I got the sarcasm, but it's still wrong. Lugia shoots non-STABed water attacks from its inferior SpAtk stat onto Ho-oh's godlike SpDef. I didn't do the calcs, but Ho-oh's damage output with physical moves on Lugia should actually be higher but atleast comparable to Lugia's water attacks.
If we talk about the original release (ie. GS metagame), it gets even worse: Ho-oh wouldn't be able to severly damage Lugia, but it'd easily be able to recover/rest against it's never 3HKO Water attacks. There can be no talking about Lugia KOing Ho-oh with anything other than setup or Toxic in GS.

The point is that legendaries have type advantages against their counterparts. If Xerneas' signature move is a special Fairy type move and is SE against Yveltal who says Yveltal can't have high special defense to balance it out?

Yeah, it's obvious that legendaries may have type advantages against each other. It's just that Lugia and Ho-oh really are bad examples. (Especially since their signature moves are neutral against each other, and their movepools are huge.)
If you want evidence, just look at Groudon and Kyogre.

Perhaps Fairy and Dark are both either base damage or weak to one another? We need to see a Fairy hit a pure Dark type, using Hydreigon is misleading as hell

Lugia against Ho-oh:
Hydro Pump: 24.57 - 29.39%

Ho-oh against Lugia:
Sacred Fire: 32.45 - 38.46%
Brave Bird: 38.94 - 46.15%

This isn't entirely representive as Lugia sets usually are way more defensive than Ho-oh sets, but it should give you a feeling for the "type advantage" Lugia has.

Although you're a faggot, it's true that, given that fairy wind is a special move with a base power of at least 40, dark takes neutral damage from it
