Alright so I figured out how the story lines will go with this including Emeralds story. In Emerald you faced Magma more than Aqua. This would be Sapphires story. In Ruby you would face Aqua more than Magma. After Rayquaza leaves, one would stay to challenge you and you can capture it. As for Gym and Elite it would stay Ruby & Sapphire way.
