There is zero reason why they couldn't have just made the pokemon made unavailable made available elsewhere.
They did THAT EXACT THING with Kyogre, Groudon, Rayquazza (HGSS), Latias, Latios (HGSS AND BW2), the Hoenn Starters (HGSS), not to mention the Dream World and the whole TRUCKLOAD of 'mons THAT made available.
A limited pokedex is NO justification for an entire remake.
Game Freak, through their actions, has PROVEN that they have every capability in the world to bypass the problems of missing certain pokemon for certain games.
What's that? They wanted the pokedex to be completable in gen 3? Oh wait, they've already given precedent that they don't necessarily care about making the entire game available as proven by the e-reader events, not to mention Mew in gen 1? Oh that's a shame.
