I DO admit that it's a bit odd to imagine various humanoid Pokemon as just any other creature. I found it weird in the anime that Sawk could sit at a table, but still ate Pokemon food out of a bowl.
For the most part, I still see them as any other Pokemon, even though they are humanoid. As for the following aspect, I can see that being an issue with a bunch of Pokemon besides Humanoid.
You have something constantly following you, but then all of a sudden you need to put them back in the Pokeball. You have to put them back inside the ball even if they like being outside with you.
