Why, in the Anime, do characters, whenever they see a legendary Pokemon, say, for example, Brock in a D/P episode "Look out! It's a Rayquaza!"
They say "a" like there is more then one of that legendary Pokemon out there instead of just one?

Depends on legendary too. There is only one Arceus, for example, but many of the legendary birds.

Japanese doesn't use articles the same way English does. A line that's translated as "It's a Rayquaza" in English would've been "レックウザだ" in the original Japanese, and that could just as well be translated as "It's Rayquaza". There's nothing in the line that implies whether or not there are multiple Rayquaza in the world, that implication was made by the dub writers.

It's just what happens in translations. Languages that only use gendered nouns need to assign genders to all Pokemon because there's no way to refer to them as "it" in these languages.

Canonically, I'd say...

Bird trio: multiples of each
Mew: only one or a few currently, but there used to be more
Mewtwo: only one
Celebi: can't possibly know if there are more than one because time travel
Dog trio: multiples of each
Regis: probably only one of each
Lat@s: many of each
Rayquaza/Groudon/Kyogre: used to be more, but now its down to a few
Deoxys: only a few, I'm pretty sure they asexually reproduce or something like that
Jirachi: probably only one
Dialga/Palkia/Giratina: one of each
Manaphy/Phione: either very few, or one Manaphy and multiple Phione
Ho-oh/Lugia: seems like there are more than one of each, or at least for Lugia; there may be only one Ho-oh
Arceus: only one
Shaymin: don't know enough to determine, but I think there's only one
Mesprit/Uxie/Azelf: one of each
Darkrai/Cresselia: probably one of each
Landoru/Thundurus/Tornadus: probably one of each
Deer: seems like there's only one of each
Reshiram/Zekrom/Kyurem: one of each i think
Melloetta: no idea, don't know a thing about it, but i assume one
Genesect: multiples

Do I have it right?

The movie 1 and movie 8 ones were different Mews, at least.

I don't watch the anime, but is it clear that the repeats that appear aren't the same? Like, do the Reshirams and Zekroms appear at the same time or on separate occasions?

Also, while I can see all the other legendaries having multiples, I doubt the Mewtwo in the new movie will be a different one. I mean, unless the original one created more Mewtwos, it doesn't seems like there could possibly be more than one.

Separate occasions, but they have entirely different backstories, and were revived from their stones at different times.

We'll have to wait for the movie release to know for sure, but its voice and mannerisms are very different, and it doesn't appear to know Ash.

I'll be really pissed if it turns out to be a different one, because that would kind of kill the best thing the anime ever did. All that tragic backstory, and that whole Ambertwo thing...

Which reminds me, have they had the balls to actually kill anything since Ambertwo and the other clones? I haven't kept up with the anime since somewhere around Johtto.
