I do like Team Rocket the most, but that is purely because they are simple thieves. They aren't trying to do anything absurd like flood the earth, because that will somehow make life better for all the Pokemon who can't swim.
What really bothered me in the fifth gen games is that the bad guys have a group of actual ninja assassins capable of appearing instantly without detection. If they really thought the MC was a threat, they could have easily stolen his Pokemon or even have killed him if you want to be extra edgy. Why even introduce a group of characters like that?
The only thing bad guys in the Pokemon games are good at is getting beaten by children.
