They're not exactly a secret, nor are they rare. I am unaware if the Junior League purposefully diverts you from known habitats of the starters, but it sounds like something they would do. I personally have an Empoleon I raised from a wild Piplup. Boy, does the League severely gimp them. The officially sanctioned starters are pussies compared to the wild ones.

Gym Leaders, Brains, Elites, and even the Champion can be ordinary people as far as I know, but their experience can prove useful in getting the education necessary for an actual degree. To think you can get top jobs like this on just being a high grade trainer is BS drummed up by the idiots who want to encourage kids that "they can do anything". Yeah, right. Training isn't easy, I know, but there's no way you can be a professor that easily. That's just an ordinary professor, too. To become the League's official head professor in the region, one must be at the top of their field. Having a PhD helps, but they will settle for no less than the most prestigious professor in the region. However, despite all this, it is still possible to have a background as a trainer at some point in all this. Prof. Rowan was a pretty high grade trainer in his youth. Many believe this is why he's so demanding. He selected his starters knowing from his studies they grew into strong pokemon. Prof. Birch has good knowledge of pokemon, having thoroughly searched Hoenn for whatever he thought was strong. Sadly, he does not have the experience that Rowan does. He did fairly decently, though.
