The characterization was established in SA2 though.
And people loved that game.

All Shadow the Hedgehog did was add guns and motorcycles, then ignore most of the previous characterization due to the 10-ending system.

The only information/characterization of Mewtwo in the game's lore is that it is extremely powerful and (from the Pokedex) viciously aggressive. The scientist(s) that created Mewtwo aren't described as evil or malicious either, him being made by Team Rocket is entirely an anime/manga thing.

Tails/Eggman's mech-shooting levels are awful
Knuckles/Rouge's treasure hunting is even worse
Sonic/Shadow's levels are just hallways
