For me pertaining to Gen IV (excluding remakes) there was Route 209 (day), Route 216 (day & night), Snowpoint city, the Veilstone City Game Corner, the Frontier Brains theme, Cynthia's themes, Dialga/Palkia theme, Giratina's theme and the Torn World.
From Gen V it was the Elite Four, Village Bridge, Nacrene City, Route 4, Undella Town, Anville Town, Dreamyard, N's themes, Humilau City, Mistralton City, Virbank, Team Plasma's theme and pretty much every Gym's customized theme in B2/W2.
