Because Mewtwo is fucking MADE for the "pokemon who controls other pokemon in a war to massacre humans". It was the plot of the first movie and would have made a great story for a game.
It was also more or less the plot of
Pokequest/Pokemon Hard Mode which was plenty compelling.
OTOH N was a Zoroark so I guess Gen V kind of already did it
