For example, maby in another realm, humans had the same capabilities as pokeman, and WHERE pokemon, but it went horridly wrong. Dialga/Palkia/Giritina work on new dimension, Celebi goes through time rectifying any and all possable issues, Kyogre/Groudon/Raquaza intimidate the humans and keep them fearful, keeping them in there place during the goings on (therefor getting surrounded in myth and legend) and the 5 legendary birds work alongside Kyogre?Groudon/Raquaza to keep the humans from becoming TOO fearful by offering religious and idealistic support, keeping the humans tame and unquestioning.
I.E.
The (almost) Perfect World)
Some things, after trial and error, are allowed to happen, like Team Galactic/Rocket/Plasma/etc. to insure that nothing seems TOO perfect, because the humans, although dull, would surely notice.
Mewtwo's creation was probably allowed because of his vast understanding of what great power requires, and the fact that his divine DNA was that of Mews (no doubt a "counsel" member) but the humans could have made far worse things before that where exponged from existance for being too problematic.
