They're not trying to because it has nothing to do with chromosomes. X and Y refer to the X/Y/Z planes that reference the 3rd dimension (thus why they are the first main series Pokémon games on 3DS).

The Y chromosome is an ancient mutation gradually killing itself out. Human beings with Y chromosomes are 800 times more likely to commit violent crime. Without the X chromosome, life cannot form. Without the Y chromosome, life forms just fine. Some mono X rarities are even fertile, and we know for a fact nearly all XX are fertile.
