Since guns canonically exist in the Pokemon world, why don't Team Magma and Team Aqua just try to accomplish their goals by shooting people?

Their goal wasn't killing everyone, their goal was to create a utopia for people to live in. They didn't think "Oh I'm going to raise the water level to get rid of all life" or "Oh I'm going to increase the land mass to get rid of all life."

Team Aqua was game freak, trying to make Hoenn a surf-only game. Team Magma represents the focus groups that tried to add more land into the game.

Also Team Plasma had guns. They also had giant explosive cannons that shot ice at everything. Guns exist, they are just rare.

Because Team Aqua and Team Magma are both activist groups and not crime syndicates. Only the first incarnation of Team Plasma is a group with better intentions than Aqua or Magma.

Besides, as eco-terrorists they'd find poetic justice in using Pokemon of that type to get what they want.

Early Team Plasma and Team Galactic get away with not using because they're essentially cultists.

Team Rocket, Cipher, later Team Plasma, and that new one, Flare, have no excuse; they're ruthless and only care about money/power, so they should have no compunctions against using guns.

Guns exists in the game too. Take a look at Officer Jenny's official artwork from Pokemon Yellow.

Trainers also uses melee weapons, such as whips (Rockets), batons (police) or katanas (Ninja Boy)

Not you.
The same reason parents give their children their pokemon to protect them when they go to daycare and stuff. A pokemon can withstand more than you can.

One possible reason is that the first four regions are based in Japan, where gun control is incredibly strict. Just getting one brings way more risk, cost, and difficulty than they're worth in the long run. It's actually incredible to see even the few that we have.

Team Plasma however, takes a stance, at least in the public eye, against violence, so the reason for the American based region's team not using guns.

Because this is a world where attacks that can level city blocks can be no selled with light barriers. I don't think lead projectiles are going to have any better luck beyond immediate "ambush" value.

That, plus the fact that like a third of the Pokedex would likely resist small-arms fire. Or are you expecting a rifle to magically be able to down an Aggron without some crazy luck?
