Hell, most of them weren't even STARTED until they were crowd funded a few months ago. Those characters will be added to the game and were never in the original game data. Though I guess you could argue that there was never a physical game disk for in game content to be stored with; but considering Pokemon will be available for digital download as well as a physical copy, and the fact that most games nowadays are just using the disks to download digital data onto your console and just throw away, I'd say it applies to it pretty well. Sure, there's the possibility that you could just mod in a character onto the PC version of skullgirls if hackers want to get that dirty with the game's code and everything, but that pretty much goes for any game on the PC since all the files are given for you to play with.
Having Pokemon be DLC only and not on cart for us to find even if we hacked into the game data and found them in there will not give hackers the ability to add their own Pokemon into the games simply because GF has the ability to add their own Pokemon into the games. It won't open the door for anything really. If we dump the rom on PC and have tools to decrypt the game, then we could always add Pokemon in via rom hacks like we currently do, but it doesn't mean we'd be able to use them against People with legit versions of the game.
tl;dr - DLC only Pokemon (real DLC, not cart locked pay for content we already created shit) won't give us custom Pokemon. It probably won't happen anyway though because of what was mentioned here
