I do have a backstory in mind as well. Basically an alternate universe where Team Rocket, instead of creating Mewtwo, captures a bunch of legendaries and splices them together instead to make super Pokemon. The radiation given off by their underground headquarters in the [insert name] region affects the Pokemon in that region, causing them to take on traits of some of the Pokemon they come in contact with (bat-like Pokemon take on qualities of other bat-like Pokemon). This has been going on for decades, to the point that the original Pokemon of that region are extinct. And because of these fascinating new creatures, towns, cities, and laboratories have sprouted up in this once vacant area, as all sorts of people have moved there to catch and study these unique Pokemon.
And of course the actual plot would be like every other game. Protag would get badges, defeat elite 4, and take down the evil organization. After Giovanni's taken down, he releases all the legendaries Team Rocket has created, because if he can't have them no one will. You can then spend the post-game capturing the legendaries and re-battling all the gyms and elite 4.
This would be a FireRed/LeafGreen hack.
