After the battle, the fusion is at 97%, and N jumps into the water tank where Lucy is, sacrificing himself to save Lucy, because he has ESP powers and he knows how much you loved her. He makes the sacrifice in such way that it appears that you saved her. Then, you fight Justin, and he uses Neloetta (N+Meloetta) and the Tao Trio. After you beat him, Neloetta teleports you and Lucy to Pokemon League, but screws up and gets you right in the center of the Victory Road with nothing in the bag.
You manage to get out of there and enter the Pokemon Center. Then, when you are just right almost healing your Pokemon, Grimsley stops you and challenges you to a battle. Lucy, however, falls in love with him and he's forced to stop battling you, to go with Lucy home. You start crying. You've been betrayed. You heal your Pokemon and you challenge the Elite 4. First is Shauntal, then Marshall, then Caitlin, and last is Grimsley. Grimsley reveals that he's a member of Team Autotune and there's nothing you can do to stop him. You defeat him and you proceed to the champion's dungeon, even though he says it's "the place where all damned souls go to suffer".
Just who is the champion? Lucy, that is actually one of the Knights of the Order, and she haa red demon-like eyes. The Knights of the Order formed Team Autotune and they demand revenge on you. After you become the Champion, you are warped to Castelia City and you can travel to any of the regions (Kanto, Johto, Hoenn, Sinnoh, Kalos), and they are under influence of the Knights. You have a cool postgame that is based on destroying the Knights and then, you can capture all legendaries in their dungeons.
Then, Meloetta waits for you in your house...
And the credits roll.
