I have a feeling they're just going to have to get banned entirely. If only a few pokes get mega evolutions, then everyone is going to use them because of how fucking dominant they are, leading to centralization. If many get mega evolutions, then there's just going to be so many disparate offensive monstrosities that the entire metagame will devolve into speed/power stacking contests.
I mean, assuming it basically does work like free 2 stage stat boost(s) and maybe new typing/ability, then it's going to make choice items completely obsolete.
Imagine an item that combines Choice Band and Choice Scarf, but with a 2x multiplier and no attack lock. There's not a defensive pokemon i the game that can deal with that unless Mega-Ferrothorn and Blissey or whatever have doubled defenses and HP. But the fact that you can only have one on a team is going to preclude that; no held item means no lefties recovery for mega-walls, so they'll get work down quick, and mega mixed sweepers will obliterate them anyway.
