remove them
give pokemon a list of special talent that mimic HM
activate them when you have the badge
now you can HM as long as your main pokemon has said talent

and just in case you magically manage to run out of money and pokeballs with nothing but a level 100 Milotic who destroys your Surf HM and then unlearns Surf for Splash and then evolves into Weedle leaving you stranded on a single tile in the middle of the pacific ocean, you can always shoot yourself in the face for being so fucking stupid as to think this is even a possibility.

Seriously, fuck two-turn moves.
I mean, I don't think it'd take one whole turn for the Pokemon to fly. IT'S ALREAYD FLYING MOST OF THE TIME. So it'd be merely charging against the foe.

The WHOLE FUCKING POINT of Fly is for the Pokemon to fly up into the air for one turn, granting near-invincibility.

Fly causes the user to Fly up high.
