If I nickname a gen 4 pokemon from ex: CYNDAQUIL, to Cyndaquil, then I transfer him to gen 5. When he evolves, will his name stay Cyndaquil or change to Quilava?

you don't need to change the name. A 4th gen CYNDAQUIL when traded to 5th and evolved with be Quilava

His name will remain whatever you nicknamed is, as it has the nickname header filled in its metadata. Your nicknamed Cyndaquil will remain to be named Cyndaquil as that's his nickname. It will become a Quilava named "Cyndaquil".

It doesn't. There's a flag which activates when your Pokémon is nicknamed.

If it has the all caps name and evolves, gen 5 will fix the caps. E.G. CYNDAQUIL will become Quilava.
If it's nicknamed, the nickname stays, so a CYNDAQUIL nn'd Cyndaquil will be named Cyndaquil after it evolves into Quilava.

If an all caps mon can't evolve, you have to either nickname it or live with it.
