A mythological creature is not simply a creature that does not exist in real life, a mythological creature is that which has a "mystical" power attributed to it, even the basis of it exists on real life, or is fully fantasy.
The deer is a figure of many things, depending on the culture. An anon talked about shintoism, but the figure I think is most correct is the one derived from Saint Eustace.
The deer is used as a figure of a crucifix, and on he medieval time it became kind of a symbol of "good magic" going to happen.
On fantasy literature, up to today, it represents a mixture between "devine providence," "magic," or in the case of Tolkien, something to the extent of, "the kingdom faerie," as he calls it. Which to me makes sense, since it is a Fairy pokemon, which could be magical.
TL;DR: Deers represent magic because their antlers made people think of crucifixs and in the East they are messengers from the gods.
