Imagine that you use a Pidgey/Spearow/Pidove/Zubat/Doduo as your Fly slave, consider that they are all smaller than the player, and Doduo doesn't even have wings, it would look ridiculous.
Then you have things like Pikachu which can get Fly from events, or maybe someone hacks Fly onto a pokemon with no information on how to use its model in that way. I'm reminded of that gif of Diglett using Fly in Stadium or Colosseum or something.
You couldn't use pokemon-specific models and animations for this until Gamefreak makes Fly actually make sense.
