What bothers me is that gyarados will have a mega-evo but team rocket could only turn him into a shiny.

Exactly. And Crystal Onix didn't have ANY explanation for its existance. They could even have an episode of the anime where an Onix goes super saiyan and there's a flashback to the Crystal Onix episode.
