I wouldn't have a problem with it. The majority of legendaries can basically be considered to each be part of their own pantheon of mythology according to region.

Real life is already steeped in such things, what with Japanese, Greek, Norse, Egyptian, Native American, MezoAmerican regions having had their own group of gods, goddesses, spirits, and so many others.

Legendaries in Pokemon are merely creatures that are incredibly influential and deal with various aspects of the world. To have a few of them each gen is no big deal.

I wouldn't mind, but to be honest I'd prefer if the next few legends steered clear of the religious aspects for a while. Dialga and Palkia were alright as they were still comprehensive creatures, and never really referred to as Gods. Having a 'God' be available to catch by a ten year old kid sort of added an element of silliness that seemed a bit above Pokémons usual. Let's keep the legends as regular beasts with a lot of myths associated with them for a while.
