What turns a captured Pokémon into a perfect slave? I mean, if you catch a shitty Caterpie it's kinda OK, you can train it.

But what about a fucking Rayquaza? It's all like "Ok, human, you just deprived my freedom, I'll serve you". What the fuck. If I were the Pokémon I would EAT my trainer as soon as I could get out of the fucking Pokéball.

I always suspected Pokemon were originally bio-weapons, but that war faded into cultural memory (which explain why they solve everything through Pokemon battles) Pokeballs tag the Pokemon with a sort of "owner id" built into them when they were first designed

I guess that with the more powerful mons it's about the trainer proving it's skill by defeating it. After, the caught pokemon is willing to serve because it thinks the trainer is worth it.

Imagine if you fended for yourself in the wild and suddenly got the royal treatment. You'd probably relax and accept your fate.

Dunno about Pokè Ball technology, but wild Pokèmon already know that they get much, much stronger by cooperating with a trainer. But the trainer must be proved worthy.

This. Pokemon instinctively fight and wish to get stronger; capturing a pokemon proves that the trainer is a whole lot stronger than the caught pokemon, and the pokemon decides to stick around for the trainer's tuition and guidance. Over time it develops into a real bond between pokemon and trainer rather than the at-first artificial link the pokeball creates. Legendary pokemon aren't much different; the fact that the trainer was ever even able to see, meet and fight said legendary means that the pokemon is testing the trainer.

The Master Ball has some seriously messed up implications.

Chief among which, considering Silph Co. having possible links to Team Rocket, I'm convinced that the technology in it, for instantly catching a Pokemon every time, is perfected. The Master Ball is proof of that. But besides destabilising the whole system, it's really not good for business if every ball works first time, is it?
It's like the common cold. Why sell one cure when you can sell a thousand remedies? All those Trainers spend an awful lot on Ultra Balls, it'd be a shame to ruin it.

Besides the game mechanics of having access to more and more effective balls over time, I think an in-universe explanation could be that in addition to the whole forging-a-bond aspect, pokemon capturing is a bit of a sport, and it'd be boring if the pokemon could not fight back in any way. Most npcs seem to only use regular pokeballs, while all the specialized/more expensive&higher catchrate balls could be for people looking for an advantage in capturing certain exceptionally tough pokemon. The master ball is obviously of very high value and given it's not commercially available barring winning the fucking lottery, likely not mass produced in any way, intended only for emergencies or very, very special cases; the only people with access to them are pokemon research authorities (the professors), people in convenient positions (CEO of Silph Co) or just stinking rich (Cyrus as a head of an energy research company and Team Galactic)
