Actually, it still has arms. They're folded behind its back (that "cape" visible on the back sprite). Also, modern snakes lost their arms and legs when they evolved. It clearly becomes faster when it evolves, so it can be argued that its legs weren't so useful after all.

Serperior got rid of the arms because it doesn't need them. In universe I would assume it's similar to why our irl snakes don't have appendages any more. Out of universe, Serperior is supposed to look extremely attractive, so removing the arms means that it's design is more streamlined.
