After the use of a rom expansion tool (I only know one for GS, but there surely is one for the other games) you might be able to make them function. Those slots are, for all intents and purposes, empty. The representation of Missingno. as well as the movepool and evos and such are all pulled from other parts of the game because the game has nothing to pull from in that slot.
You might try to locate the thread for Pokémon Brown on Pokécommunity (it's in the hacks showcase section somewhere) and see if he lists the tools he used, and if you're lucky maybe even talks about adding in extra Pokémon somewhere. Prism too, since it's the sequel.
