I can't say much for Mega stones since we don't know how we're going to get them, but it would be odd for a naturally occurring substance to affect Mewtwo specifically when it's not a natural lifeform. It makes little sense to manufacture two different stones for the same pokemon if you aren't going to do the same for the rest of them. If you can do it to Mewtwo, then you can do it for all of pokemon, end of story. It's origins have no basis for special treatment. If they can attune something to Mewtwo's DNA, and just it's DNA, then for any variance to occur, that would mean that the alteration is somehow determined by either how the object is made, or by the Mega Ring. All we know is that a strong bond is needed for the process to work. The whole thing seems to be saying that the bond is somehow unleashing a power that the poke can't have without it. This, to me, says that the change is already encoded in the pokemon's DNA, it just lays latent. Through a strong bond, the pokemon can finally realize it's true power. Even Mewtwo, who was not naturally born in this world and did not know this was possible. That means the form SHOULD be specific. There should only be one unless this gen is about somehow artificially enhancing the power pokemon already have. Then they could program whatever they want into the stones and ALL of them would have to have more than one form. Due to the controversy this would create, I don't think that's the case. I think it's supposed to be representative of a natural process.
